The deal includes an option for the Premier League side to make it a permanent transfer next year.
Palhinha, 30, was Bayern's preferred target in 2023 when Thomas Tuchel was their coach. A deal did not materialize but he then arrived last year for a reported €51 million ($59 million) on a contract until 2028.
However, Tuchel was no longer in charge, and Palhinha only saw very limited playing time under new coach Vincent Kompany.
"Unfortunately, Joao Palhinha did not get the playing time he had hoped for at FC Bayern last season," said Eberl.
This will be Palhinha's second Premier League stint, having spent two seasons with Fulham between 2022 and 2024.
"It's an amazing feeling to return to the Premier League and to return to London as well," Palhinha told Tottenham's official website.
"I really loved to live here before and I'm so happy to be here again and to enjoy the Premier League because in my opinion – as I've always said – it's the best league in the world."
The player added that once he learned of Tottenham's interest, he didn't hesitate. "I just wanted to come [here]."
Tottenham, the Europa League winners, are due to visit Bayern for a friendly on Thursday.
